The government of Malaysia doesn't sound very enthusiastic about helping the U.S., so maybe there.

I don't think you'd find senior Al Qaeda types in Malaysia; certainly not with government consent. Mahathir likes to ride the anti-American bandwagon, but they have major US investments and trade to manage, and he really isn't the type to make moves that will expose him to consequences he can't manage. If they are in this region, Indonesia would be the place.
