Well, I don't see 1999 as that ancient - there have been periods of rapprochement before. I do recall the quakes you mention, and I think they helped build bridges; but as far as I know they still haven't actually settled any of these issues, they're just not high-profile right now.
Now, if you wanted ancient history, we could start with the Trojan war, and then wonder if the Turks still held a grudge over Alexander <g>
I think the Olympics may prove interesting... should raise the profile of the area, anyhow.

As for the EU economic barriers - agreed, but I think it's not that Turkey is significantly worse than (say) Romania, in some respects it's more advanced (e.g., freedom of capital movement)... but it's just far larger so the problems can't easily be coped with without EU restructuring.
