There are a lot of reasons why you might have unexplained pop-ups including a spyware running on your PC that downloads ads and pops them under legitimate windows once you are surfing again. Some web page designers suddenly decide to add pop-up ads. You can try an ad-blocker (I use AdsGone which is cheap and also blots some spyware). For free, download Ad-aware which will scan your computer and allow you to delete tracking cookies, spy bots, etc. Also run a virus scan for free via trendmicro.com and select "Free Online Scan" which caught some crap (basically harmless in my case) which Norton AntiVirus has left on my PC.
