At the time it was probably considered ethnic cleansing (which led to lotsa killings on both sides), but in hindsight it was not - today India's muslim population is more than the population of Pakistan. Bottom line, those that chose to cross the new border did so, those that did not choose to do so did not - and they are now part of mainstream population in both countries.

Consider how awful the situation would be today if India had shoved all the Hindu refugees into camps and refused to give them citizenship, because they were all going to go home when India wiped Pakistan off the map.
