Government does pass laws affecting religion.

They make contributions to churches tax deductible.
They pass laws concerning where and how churches may be built.
They pass laws authorizing certain religioius authorities to marry people.

On and on.

Congress and the states do pass laws concerning religion.

What if the government that grants you those rights won't allow you to leave the country on a pilgrimage to Mecca.

The government has the legal right to govern and restrict your travel for whatever reason or if they feel you pose a threat to peaceful neighboring states you must traverse to your religious capital.
