It's not one thing, it'd have to be a bunch of 'em, mostly becoming split along party lines:

1. Religion/secularism
2. Class conflict (safety nets and the like)
3. Trade
4. Abortion
5. Gay marriage
6. Environmentalism
7. National security
8. Immigration
9. Judicial appointees

There are a host of others. None of them in itself could bring us to any kind of major civil conflict, but lumped together, over time (25-50 years), we could get to the point again where the differences between the left and the right become so vast that we have a civil war.

I've never seen the country so polarized (and growing moreso), but then again, I wasn't alive during Vietnam. I giggled when Bush and Daschle on the night of the SOU talked about how strong the Union is. It's never been weaker in my (short) lifetime.
