Look at your email. I see what is causing it, but not why. The Inbox count in Top does a simple count in folder_links. The inner join where you fetch the message list is eliminating some messages due to nulls. I did the same query with left joins so you could see them. I queried folder_links on both systems for the first "null" message. Note the difference in folderid's. I'm guessing that it's a timing issue between when folder_links comes across versus when the message tables come across. I'll leave that ball in your court. <g>
