In theory, yes - but there are still many borders with passport checks.

It depends on the route. Each border has a special history. You are right that fewer controls create problems for tracing illegal activities, not only regarding terrorism. Just one example: drug smuggling from the Netherlands to Germany. Here's an interview with the interior senator of the City of Berlin who specifically mentions fewer border controls hampering police efforts:
