I would prefer that intra-site(SI) links not open a new window at all. Inter-site links opening a new window is good.
That's my opinion but it's not a big problems just a minor change in the way the site has behaved in the past.

Remember those "Tours" TLC was so good at creating. Imagine how many browser windows that would leave the reader with?

Another reason to support site specific markers (#reply- and #subject-) with specific beheaviors. ggg.

prefer target=_blank so it would open in a truly new window

That is the behavior I prefer. I can close a window I no longer need. But I cannot always get the page back that was commandeered. For example, if the original page was generated with a post, the page may be replaced with an updated version when I hit back...and I may want the old data.

One other problem. Sometimes, when I click on a link to another message, when the new window opens I'm not logged in and I see the ad in the window. I believe this is happening when I don't select the "keep me logged in" option at logon (which is what I do at work). I guess it's logical under those circumstances that the new window considers me a member of the great unwashed, but it's a pain in the butt.
