I believe this is addressed in the FAQ.

Until late last week or early this week, clicking a link in a message opened a new browser window. This was causing a lot of problems for a lot of people.

I've changed it so that all links are opened in the current browser window. If you want to open a link in a new browser window, hold down the Shift key when you click the link.

I'll change it later (no ETA on this one) so that links that go to other parts of the site open can be opened in the current window and links to other sites open in a new window, if the user configures themselves for that in the Options screen.
