It's setup up now so that the only time it does an automatic update of message counts to zero is if you click the number of new messages. If you're just reading your way through the messages, it won't reset to zero on the last one unless you hit "Mark as Last Read". The reason for this is that if you hit a link in a post that goes to the last post in another thread, it's usually undesired for it to reset that thread if you haven't caught up reading it yet.
