As for intelligence agencies, something had to be done to protect America, and Americans. The 4,5,or 6 intelligence agencies that were in force, were not getting the job done. It was the CIA that fed the wrong intelligence to GW that started the war in Iraq. Each of these agencies have been competing with the others to be the top dog spook team, and that has caused failure in security. A consolidation of these entities had to happen in order to protect the citizens of the nation. I wish that we could live our lives without any intrusion into our private lives too, but that leaves the door open for the fast growing elements of those that would do us harm. Some of the separate intelligence agencies made themselves unaccountable, but I doubt that the combined force will have such leeway. The judicial, and executive, branches of the government will not let that happen because of the same fears that you mention. To be all out of sorts over this thing now, is putting the cart before the horse. Anything underhanded that they might try to do, can be countered with little effort. There is only 4 more years with GW as President, and if the people of the nation elect another staunch conservative to the office, then that will be the wishes of the majority of the citizens of the nation. That is democracy, and no individual can do anything about it.
