There is a whole herd of things that went missing:

1. Flight control tapes and notes.

2. The black boxes.

3. The WTC steel.

4. 5 Mossad agents.

5. Airport security tapes.

6. 19 hijackers.

7. An unmarked jet in the vicinity of Flight 93.

8. Transcripts of emergency calls.

9. The names of those who profited from selling 9/11 short.

10. Communications between the flight controllers and the FAA.

11. Communications between the FAA and NORAD.

That's just a quick list off the top of my head. Under the circumstances, the idea no one was able to intercept a hijacked airliner making a beeline for DC with a 56 minute head start, but were able to intercept all the surveillance tapes in the area within 15 minutes of the crash, is hardly a mystery.

Of course not. Physical evidence is a fantastic inconvenience to anyone on a mission of spreading disinformation. If too much attention is focused on the physical evidence, folks just might eventually realize they've been lied to. Especially when there is so much of it.
