IIRC that legislation is related to "faith based" enterprises. Church institutions have long been exempt from the religious discrimination clauses for employment. But it gets murky when churches take government dollars. Since Bush is encouraging faith based institutions to take government dollars for increased social services, this had to be dealt with.

Since polygamy is illegal in the USA (despite some religions having embraced it a some point in time), I don't think we will see your fear become reality.

A related issue is school vouchers (tax dollars) for private schools vs. public schools. Private schools (if church affiliated) can also discriminate in employment. It gets more muddled if they become largely publicly funded. Not only in employment either. It becomes a matter of controlling what is taught. Church schools actively prompt the religion they are affiliated with. Also, church schools often don't teach evolution. Should they be required to if largely publicly funded? Although these schools would like the $'s, many are justifiably concerned about the consequences.
