Newsweek retracted to end the bloodshed primarily.
I'm sure they never dreamt such a story would start riots. After all, the Abu Graib photos, which were much worse, did not start huge riots. Nor the various bombs falling on Arab neighborhoods. Nor even the US military getting very close to a mosque in Iraq as they fought insurgents.

Did any American throw the Koran in the toilette? Who knows, probably, maybe, maybe not, but who cares?

What's really important here is the fact that even in Afghanistan things are out of control. In Uzbekistan they're worse. In Iraq they're worst of all. And you can't blame Newsweek for that. In fact Newsweek is one of the finest periodicals in the world.
