James Madison was not talking about a wall between church and state, he was not referring to violating the first amendment by disallowing prayer in schools, etc. He was taking about establishment of a state religion as England had, thus taxing non church believers for the Church of England, persecution of non member's, etc. The fact that this government did not have an established religion was all the separation they wanted. They did not mean a government devoid of all references to any religion.
