You might be right about the Border patrol. I think the spending increased recently but before that it went nowhere.

Spending on port security is apparently up but by a negligible amount. ($1.21 billion in FY 2005 and $1.26 billion in FY 2006). Considering how much that covers I could consider that underfunded.

By "major areas" I mean areas that are a significant part of the budget, not areas that are important even if relatively small, still thank you for pointing out these areas.

Can you think of budget areas that get double or triple digit billions per year, that are in your opinion severely underfunded and have not received any significant increase in the last several years? I think it would be hard to find anything like that since government spending has been going up so much, almost across the board.
