The evolving program

What is the natural process (like natural selection) that guides the evolution of the program?

would send the signals of the boxes separately through the neural net and learn their characteristic frequency spreads and strength. The neural net also was fed the output of the devices after they were connected and so learned what characteristics applied to a good box, or a bad box. The program became able to tell if a box would be good or bad from it's individual signals even though nobody knew exactly what those signals would be when the circuit wasn't complete.

Why does the program or neural net care what a "good" or "bad" box is or know what "good" or "bad" is? From whose point of view is the box "good" or "bad"? It's good or bad from your point of view, of course.
