The US has a right to counter-attack against those that attack us. If the common public willingly hides them than they aren't "innocent civilians", if they are hostages or otherwise unwilling "human shields" than things are a bit more problematic but you can't leave yourself with no defense or counter-attack because your enemy uses civilians that way. If you refuse to put any civilians at risk in a war you are pretty much unilaterally disarming yourself. Such an action often has very negative consequences.

In WWII we were attacked by Japan and Germany declared war on us. Should we have only used force when no civilians where at risk? If we and our allies fought like that we would have lost WWII. You can argue if Nagasaki, Hiroshima, Dresden, and the firebombing of Tokyo were justified, but cleared some level of collateral damage is going to happen if your are going to defend yourself at all. I suppose surrender is possible, but it often results in a lot of problems for civilians as well, your countries civilians. If nasty dictatorships are the only countries willing to actually fight wars than the nasty dictators will control the world sooner or later.

The main possible benefit to targeting the "queen bees" is the hope that you can quickly end the conflict with less casualties all around, including less civilians casualties. In reality it often doesn't work out that way. Kill the queen and someone else gets elevated.
