Yes that complicates the situation. You have some with conflicting loyalties, and even some who aren't really loyal to the national army and government at all, but who are effectively infiltraitors in to the army.

Most of the Shia militias support the government to an extent so this problem isn't a major immediate risk for the government directly, but it helps keep the situation chaotic as the army, and esp. the police don't protect Sunnis or even participate in the attacks against them. (To a lesser extent you get the same problem from Sunnis in the army or police, but the army, and in most areas the police, have a lot more Shia members than Sunni).
