Yes, he did.

Maybe. But there are several things in his favor.

The US had never faced a crisis like the Civil War. And hasn't since. A lot of the lines hadn't been set, but were set as a result of the war. In addition, Lincoln made a visible effort to keep his roles as CnC and as president separate. Some were cosmetic, like he was always careful when operating as CnC to state he was "Commander in Chief of the Army and the Navy" and never as "Commander in Chief of the US".

We've since learned that the rest of the system can handle an awful lot. And that it is better to rely on that happening. I don't think that Lincoln would have taken some of the actions he did take based on what we know now.
