Even with such commands it would take more than one squadron to catch people going through the desert, and not everyone goes through the desert.

No, he can't. Different laws apply. Just like he can't order the military to stop riots or perform other law enforcement tasks domestically. Unless there's an armed invading force, his hands are tied.
