Paul, I don't think the TDP gap is large enough for the 600MHz frequency difference. I'm guessing the higher TDP will only provide a 200MHz boost. The additional 400MHz remains largely unexplained (at least to me).

One explanation could be that 2.9GHz won't be Agena's launch frequency, but that it will appear later. This explanation doesn't sufficiently explain however why I saw this mentioned for the second time now (2.9GHz implied launch frequency).

Another thought is that this could perhaps be the SiGe learning curve kicking in? Or another process enhancement?

The honest truth is that I'm not seeing THE explanation yet.
