The Puritans took it upon themselves to challenge the monarchy and try to change the Church of England. That was their mission. And it made things pretty bad for them. Monarchs are funny that way. It is not like "Bloody" Mary chose them at random. And when they got here, what did they do? Instead of operating on the principles of freedom of religion, they cracked down on anyone who didn't believe what they did. That isn't really the sort of behavior that people persecuted for their beliefs usually engage in.
