"the truth is that the Taliban is closely aligned with Al Qaeda in beliefs and goals."

Link, please.

"The obvious evidence (though not sufficient proof, I'll admit) is why the Taliban wouldn't give up bin Laden right after 9/11."

No they didn't. bin Laden was paying them to stay there. Since the Taliban was rooting out the opium production, there wasn't much in the way of income. Having someone with big bucks paying them to host the training camps and other parts of al Qaeda was a big incentive.

"You can nail Al Qaeda members whenever they pop up, but as long as their ideology survives, they will continue to pop up and cause havoc."

Yep. But without successes, their base shrinks. Allow them victories, and they thrive. Providing them with an area in chaos like Iraq, gives them victories.

"Hence the reason why I don't believe the two should be treated any differently. "

I don't doubt you. But, you haven't shown you really understand the forces at work. You are painting with a broad brush for ideological reasons. And that won't yield a solution that will actually work.
