The jet stream for example can vary greatly in altitude.

The jet stream is just a part of the boundary, kind of a vortex caught between the stratoshere and troposphere. The altitude may vary, but the boundary still has the effect of keeping the air near the surface from mixing with the air in the stratosphere. This effectively shuts off thermal exchange by mixing of the gasses. The greenhouse-gas component shuts off thermal mixing by way of radiation, so the net result is much less thermal mixing and a buildup of heat.

On a hot Texas day it's easy to see the high thin clouds of the stratosphere moving across the sky, while the lower thunderclouds are moving in a completly different direction.
