Yes, the allegation is that Alydar was murdered because the owners wanted to collect on insurance. It was never proved but some of Alydar's fans swear by that story even to this day. See article : The killing of Alydar - accessmylibrary.com As for Affirmed v Alydar, it is true that Alydar came second best in all the Triple Crown races but you can also see that Alydar's progeny were spectacular racehorses (among them Alysheba and Easy Goer), whereas Affirmed's progeny were lackluster at best!
