The difference is actually rather minute, but important to point out.

Al Qaeda is a highly decentralized movement with minimal organization. The only glue that keeps AQ together is ideology, or more specifically, the Islamic extremist kind which actively wages war against the Western world.

Because of this, to go after Al Qaeda IS to go after Islamic terrorism. Yet it's important to focus on this, or else we'll end up becoming the world's anti-terrorism cop, fighting way too many battles for even a superpower to handle.
