I don't have any way of knowing nor does anyone else. But guessing, there are several possibilities: An ally possesses good on the ground intelligence - say Pakistan. Our technical intelligence picked up on some communication (telephone call, internet message, ?) that gave a hint where they were. An informer sold them out. Another AQ honcho was tortured by the Pakistanis into talking. Could be other things. 1) What do you think happened in a case like that? 2) And why are you asking? In your world, a secret intelligence operative find them and rub them out ala Mossad, right?
