Interesting comparison. Only difference is I have Intel 2 Duo Core E4600 running @ 2.40 GHz. You may want to try contacting them for an answer:

I would guess based on your very small HD size that you must have some games or other archived files which search and destroy is NOT scanning and that Malware bytes is indeed scanning.

FWIW my 3 drive setup has 250+80+80 Gigs and takes about an hour with Malware bytes ... prior to some game file removal, a full scan with Avira would take 4+ hours ... for me it was NWN archives and I forgot what the file extension (it was an odd one tho) was but they really ate up time ... excluding those directories would bring scan time back to about 75 minutes.

Long story short, the speed you are getting with search and destroy comes at the cost of SOMETHING not being done and my guess is its archive scanning.
