The Koran is not based on the Bible. Most of the Koran has no parallel in the Bible. And where there are similar stories they are significantly different in detail and emphasis.

For instance, where the Koran says that Isa (Jesus) was a prophet, but denies that he was crucified.

Let's understand the context in which the Koran was written. Muhammed was in exile in Medina, which had a large Jewish tribal presence, in 622. The stories of the Old Testament were known and incorporated into the Koran. Placing the Muslims as the chosen people instead of the Jews, of course.
