Humans may end up being the worst thing to ever happen to the planet as far as almost all other life is concerned, but mass extinctions are very common in Earth's history. Nature will take care of the problem. My best guess is either a collision from something in space, war, or plague. Plague is looking really good right now, and based on history the human race is overdue.

There are other good candidates. The planet's magnetic poles are in the process of switching orientation. As they weaken DNA damaging solar radiation levels increase. There is also the (unlikely) chance that the planet will get in the way of a gamma ray burst.
