Yes, good software is essential to cutting TCO, however hardware can help. For one thing, NCs can be built without fans. Fans are a major point-of-failure in hardware and their removal is significant. Probably the most significant difference between an NC and a PC is the lack of local disk on an NC. This can have a significant impact on TCO. No matter how good your software is, the presence of local disk causes problems, many dealing with synchronization (or lack thereof). Also, disk failures are a big problem, both in terms of replacement as well as lost work that was not backed up (local disk rarely is). Also, the lack of local disk provides the ability for anyone to login to any machine and have the same setup, making people more productive.
