Was the iPad plugged into your computer or the wall charger at the time? Since the first iPad, it's been known that it won't charge from the computer while you're using it. This has to do with a limitation on the amount of current available via a computer's USB port.

I believe that this is a hardware limitation, and not something that can be fixed by a software update.
