"Whose in charge" is an ongoing Governmental issue regardless the color of the administration in power. If there is a war (fighting going on with American troops involved) in the area of concern I prefer to have he military in charge, with the CIA reporting to them in country as well as all dark operations. If there is not a war going on (no fighting involving American troops) then I prefer to have State in charge of in country operations. Both of course answer to the WH either thru the Pentagon or State Dept.
