How is that supposed to work?

Dredges remove mud and sand and other sediments. It's common dredge the bottoms of harbors and other water passages to ensure plenty of clearance for ships.

The water is definitely deeper where there has been dredging, but it is due to a lower bottom, not rising sea levels.
