I am careful when I scan my computer, if I am in doubt about something, I do not delete it. I can always scan a second time if I suspect that there is a problem.

Since you are having so many problems and they seem to have started when you ran AVG and Malwarebyes, you might want to restore your system to a date before you deleted all of those files.
