"It's not surprising how often you atheists "rationally agree" that it would be beneficial to kill or jail their political and religious opponents."

For the most part, secular societies (such as you and I enjoy) eschew religious discrimination and hate--such as we find (for example) in ISIS.

"freethinkers can ground their morality soundly in rational agreements which acknowledge facts of existence"

Now, we are agreeing on something. This is how civilized countries live today. It is when ideologies based on superstitions or irrational prejudices obtain that the world sees immorality. Whenever the "State" gives a "chosen people" status to some such as we find in the history of the church or the history of ideologies such as communism--we find human indecency and irrationality. There is nothing rational about assigning privilege to one group of people on the basis of ideological discrimination such as occurs in fascism, communism, or forced religious conversions. Discrimination (as any dictionary will tell you) is irrational and completely self serving in the ugly sense of self serving.
