Yes they have.

The Federal Courts ruled on that legislative practice (Senate stripping contents out of a House-passed bill then replacing the contents... after that the modified bill goes through the normal routine of being put up for passage in the Senate and once again voting in the House... then, if passed by both, on to the President for signing) nearly 50 years ago when it was first challenged... and the Courts have upheld it dozens of times since.

By now it's old established legislative procedure in the US Congress.
