Why not wipe the hard drive and do a reinstall, Of course you will lose everything, but will have a nice new drive. If you have some important stuff you can always save to an external drive or usb before proceeding with the wipe. Don't do a disk backup as you will only retain the issues on the backup. Also, not sure, but you may consider a system restore if there is a restore date before all of this happened.
