Of the many many programs on hard drives I've cloned, the only issue I've come across are very rare instances of having to re-enter the licence key. This has even happened when the source and destination drives are the identical make and model or when an image is restored to the same drive it was taken from and the complaining programs are always the same ones. Rare, but these things happen.
