Where is your Linux located; is it a Live-CD? My main issue with Linux is mixing the Linux boot-loader and Windows boot-loader together. You can end up with a situation where Windows doesn't boot if Linux isn't there and it's always a good idea to image your Windows boot drive before installing Linux.

Before it could restart I got a message stating “Unknown File System”.

Even after a forced shut down I could not start up again until I put in the system disc containing Linux.
