I believe it was a compromise, with the smaller states wanting congress to be purely per state, and the larger states wanting it to be purely representation by number of people.

The founders were trying to (politically) deal with the imbalances between the financial advantages in the rural southern states (partially thanks to cheap slave labor) vs. the more urban northern states...
