Have you tried switching the input ports the cables use on the video/graphics card that you're using for each screen?

P.S. What appears to be happening is your monitor information is stored in two separate locations in the Windows Registry. When you alter the settings, only one of those Registry locations changes. When booting your system, the altered settings get "restored" to match the other(s); hence, your system reverts back to previous behaviour.
