The clock we see on the screen is not the official clock. That clock is kept by the time operator. The official clock is kept by the game official charged with keeping the time on the field. While every effort is made to keep the clock visible on the field synchronized with the official time, it almost never happens. There is, generally speaking, up to a one or two second difference (either way) between what is seen on the field and what is on the official game time. When the game officials decided that there was one second remaining to be played, they were looking at the official time.
