Sure they can, I am intolerant of religions that practice sacrificing virgins to the gods for rain-lol. Or an atheist who enables infanticide or practices genocide. Doesn't have to be a religion to be evil. A secular (Democratic) society is tolerant of multiple beliefs and ideas; but follows it's laws and civil processes. There are times when laws can and morally should be broken however, I am very undogmatic and relativistic in many matters. :-)
