If you look at the google map for the Natanzx Nuclear Facility on Fordo Mountain it's clear that the roads go into tunnels in the foothills of the 3000 foot mountain, and there are more on the other side. The implication is that the nuclear enrichment facilities were constructed by cutting tunnels through the mountain. This is the same idea as the Iron Mountain SAC site built by the USA to protect bomber command.

What this indicates is that the actual working part of the nuclear program is thousands of feet below the mountain top. There is no way that bunker busters exploded anywhere near the actual centrifuges. A bunker bomb could only penetrate 200-300 feet of rock. All the Iranians had to do is shut off the centrifuges when Trump started his bluster, and maybe put some bubble wrap around the centrifuge to dampen any vibrations.
