I believe the "whom" to be the object of the phrase "I think". So I divide the sentence up in this way [restoring implied parts]:
Are you [the one] whom I think you are?
If I were to use "who" in the object, the end product is more harmonious to our modern ears, the ones that no longer get a rash when we hear "It's just him.".
