What's best PCI or ISA motherboard?

PCI is faster. ISA is not included in the PC98 specification.

PCI is the way to go for new purchases. If you fill your PCI slots you will need to use ISA components as a last resort. If you can totally eliminate your ISA bus some say you will see an increase in overall system performance.

Some components do not need high speed such as the talked about scanner card. If slots are at a premium the slower components should go into ISA slots.

PCI and ISA Slots

Common MB combos are 3 PCI/4 ISA; 4 PCI/3 ISA; 5 PCI/3 ISA; 4PCI/4 ISA. Most but not all mobos lose a slot since one pair (ISA & PCI) is mutually exclusive, if you use one you can't use the other. This is caused by placement of these two slots next to each other without enough intervening space to populate both.

So first, select a mobo with the most total slots and preferably one without a shared pair. If you are upgrading then you need to pay attention to how many of your old ISA cards you will be including in new mobo.

Otherwise select mobo with most PCI and least ISA.
