I'm guessing this is a technical problem. (I'm a cgi programmer.)
It looks to me like SI's message database was designed so that every message must have a parent. This explains why we can't just post a new message, but have to reply to an existing message instead. Enabling filters complicates things because you can't just go to the 'next' or 'previous' message anymore; it might be filtered out. Skipping over messages must require very low-level changes to the messaging system.

I would suggest that filtering only occur for the 'next' and 'previous' links on the message display, and that no filtering occurs on the message list, or the 'reply to' links in each message. I think this simplifies the technical problems a great deal, accomodates the most common usage and need for filtering, and also addresses the issues brought up against filtering.

Wait to see if they fire the person responsible for not implementing filtering. Quantity junk as a thread goal instead of professional, useful discussion, is not going to grow SI long term and Brad will be "let go" in time if he is the one impeding this.
